Actually, that's a pretty cool idea.
My original idea was that the Ghastly's are actually part of Haunter, many separate bodies all controlled by one mind. But Haunter is the true one who controls all the others. Maybe her victims become Ghastly's: Extensions of herself.
The
original pokedex entry for Haunter is interesting:
"Because of its ability to slip through block walls, it is said to be from another dimension."
So what if... it really
is an inter-dimensional being instead of a pokemon?
The plan for the ghost tower is that you're looking for Misty, who's gone missing. You encounter faceless Ghastly's in various places. But if you try to arouse one, a creepy face suddenly appears and you get sucked into another dimension. If you find and defeat Haunter, she'll release Misty, so... yeah, I guess it
does kind of fit with your idea after all. Haunter could possess Misty.
In that case, you find Misty while exploring the strange dimension, but she's acting weird and creepy.
Then while you try to find a way out, Haunter emerges, and a battle starts.
The battle could technically have 2 pokemon, but the "trainer" is Haunter by itself, and the pokemon is Misty while possessed by haunter. That way, when you start the battle, you'll see Haunter, then it'll seem to re-possess Misty (when it switches pokemon) and you'll have to lure-out and defeat Haunter to win the battle. Defeating Misty would leave only Haunter behind, so you'd have to defeat it either way.
