I though about it a little bit a think I came up with a way that would allow you to switch back and forth and remove the need for the character select.
Why not have a potion in Peach's bedroom when she wakes up that is labeled "Experimental Burn Formula E Gadd Labs" and if Peach drinks it she becomes burn/ebony Peach. Peach could then visit his lab ask what is going on, and he would explain that he wasn't completely sure what the effect would be but he is quite surprised. He would then make a antidote and the two potions would be available at his lab from then on allowing you to switch between the two Peach models whenever you want.

What is wrong with an option in a menu? It works well and is simple. No need for a In-world explanation for everything. Ivan Peach, PS Peach, Daisy, Rosalina, Pauline and Krystal will be selectable at least. You could add Burnt Peach to that as well, maybe even tanned Peach.

1. I was guessing that when you add PS Peach back in you would add PS burn/ebony Peach as well and if you select PS Peach it would use the PS burn/ebony Peach instead. Any other character, Daisy, Rosalina, Pauline, and Krystal, the potions simply wouldn't appear since there would be no need for them. Though I probably should have asked it that is even possible. I am not familiar with how coding works in flash, I am used to Inform and RPG Maker with both allow you to set triggers so that you would be able to do something like that.

2. As you said I added E Gadd to explain it. If you don't want to you don't really have to, or you could make it someone else. It is just a vague idea after all.

As you can see, it is exactly the same (minus the penis), save for the color. However, the redone Allstars version was purple and it looked like it had a smiley face as well.

This is the same Ninji Ivan made, so what should be done? Make the smiling purple version?

We can compare. 1, SNES. 2, NES. 3: (dont know). 4 and 5: My version

EDIT: updade it with more ears. I prefer the no buttons version.

Really like the newest ninji. Still looks a bit pudgy to me, but I like it allot more.

Like I said, I am going off the 8-bit NES sprite so they didn't look that pudgy. That and aren't they supposed to the ninja characters in the SMB universe? Pudgy ninjas don't seem they they would be very good at their job. :D

One is dropped by the Shy Guy that watered Smilax. The other is located in Nimbus, there is a secret area you can walk onto. You then go back to Rose town and you can now go into a little area around the back. There is a guy that needs the two parts to grow a huge beanstalk. The Lazy Shell is there.

Is that correct?

New issue after leaving level 1-2.
I get the bonus level with Toad. Once I enter Toad's house and pick my choice from the three chests, I cannot leave.

I am impressed that you remembered those, I had to look up what boo tells you about his flag location to remember which one it was.

I didn't look anything up. And I only remembered one flag location, so I guessed. I am pretty proud of myself for knowing these considering that I first came into contact with this game about 5,6 years ago. I was around 15 then. The game was never released in Europe until the VC version, so I didn't know about the game. I ended up playing it on an emulator though.
