When Misty gets kidnapped in the desert, talk to Officer Jenny for advice.
She'll tell you to look for footprints in the desert.
Follow the footprints to a rock wall and "talk" to it to reveal a hidden door.

Any ideas about how I can make this part of the game less confusing for people?

As for making the game less confusing, I don't know. Maybe writing your own walkthrough? I know several flash animators who do that.

Hey, although its pretty clear this game is based on the anime, any chance you would reference the manga in it?
I would just love to see some of its characters in little side stories or encounters, hell, even easter eggs would suffice.

This could be fun.
I remember that one episode in the TV show had a private pokemon-training school.
I wonder what I could do with that.
After all, if most of the pokemon have turned into pokemorphs, the school might be struggling to adjust their lessons.

Daisy is clueless, cheerful, and clumsy.

I gave them these personalities because, in the TV show they were pretty much alike. Just generic preps. I wanted them to be unique individuals. This also allows Misty's original backstory to be more interesting.
... Though lately, I've been thinking that Misty's personality would become more interesting and better-defined if her main motivation as a character revolved around proving to everyone that she's not a little girl anymore. To do this, she'd want to get a boyfriend and do various sexy things. This would create a pattern where various people might put her down for being a "little runt," which provokes her to attempt something sexy to prove she's not.

She can be also Serge's daughter, who was borned in the base and never get outside or known/felt a man inside her. Other soldiers know that touching her is a way to get your balls cut by his father. So he keeps her isolated from the rest of the world.

Only one man will be stupid enough to try something, Brock.

Also a girl that has nothing to fear on a base full of men can even walk around fully naked without caring about what will happen to her.

In other words, she's excellent Brock-bait.
Maybe Serge uses this as a tactic to lure these intruders into a trap.

Well, I should probably have each kind of trainer appear later int he game so that the player has new opportunities to catch them.
And major trainers and characters could be re-fought near the end so we can catch them and play with those situations.
